If a Site has access defaulting to "All: Read" when viewing its permissions within the Sites Manager, and it also has the same "All: Read" applied to its base folder, why wouldn't a user be able to view the Site within the Sites dropdown at the top of the CMS UI?

Because your user either needs to have a Site Role assigned to them on that Site or have the ability in their Global Role to "access all Sites".

The access rights only determine who can see the Site object itself in the Site Management area.

Thanks. How would I remove the Global option from my Sites dropdown so that I can restrict users from the Global area?

There is no way to remove the Global area at this point. You still have to use it for managing Users, Groups, and Roles.

We're going to look to remove it in future versions that don't have any content in there.
